I want it to stay set to what I have, but it always switches to Web Workbench Output once I start a build. |

Have you enabled the Trigger Compile on Build setting? Also is there actually text being emitted into the output window?

I have added in two new options under Tools/Options/Web Workbench in the Compilation section to control writing any Warnings and any Errors to the output window that are emitted by the compiler. These both default to true (current behaviour, to write everything we get back). This will be available in the next nightly build for you.
