How can I translate this LINQ expression to native LightSpeed Query object?

var result = _unitOfWork.ApplicationDiscounts .Select(ad => new {ad.Id, Count = ad.ProductDtlDiscounts.Count()}).ToList();

You need to use a subexpression (http://www.mindscapehq.com/documentation/lightspeed/Advanced-Querying-Techniques/Subexpressions). Example:

Query query = new Query(typeof(Contribution));
query.Subexpressions.Add("CommentCount", Entity.Attribute("Comments.Id").Function("COUNT"), "ContributionId");
query.Projection.Add("Id");
query.Projection.Add("CommentCount");
var results = _unitOfWork.Project<Info>(query);  // where Info is a class with Id and CommentCount fields
